Hayato Hayasugi is a young boy with a huge affinity for the Shinkansen, Japan Railways’ high tech bullet train system. But something strange is happening in Japan. A train of unknown origin is riding the unpowered rails late at night, and monstrous robotic beings are attacking. When a crisis occurs, Hayato finds himself in the driver’s seat of a powerful Shinkansen train with the power to become a fierce robot warrior!

Hayato finds himself in the cockpit of the transformed E5 Hayabusa Shinkalion and squares off against a monstrous mechanized foe. At the same time, his father and the rest of the Ultra Evolution Institute wrestle with the moral implications of forcing a child to pilot a weapon of war.

When the Ultra Evolution Institute discovers a new potential pilot in Akita Prefecture, Hayato heads out alone in order to find them. Meanwhile, Hayato’s father is forced to have an important discussion with Hayato’s mother.

After helping Hayato avoid an icy fate, Akita refuses to join the Shinkalion team. But when a seeming duplicate of the Frost Tree Giant Monstrous Being appears, he may be the only person who can save Hayato from an icy fate. But will he be in time?

Commander Izumi meets with the third potential driver candidate, Tsuranuki Daimonyama, and requests that he visit Tokyo. Hayato, Akita, and Futaba Mihara take Tsuranuki on a tour of Tokyo. Tsuranuki, it seems, is fascinated by engineering, but refuses to join the team. At the same time, the shadowy entities seemingly responsible for the appearance of the Giant Monstrous Beings have their sights set on a steam locomotive in Tsuranuki’s own home prefecture of Ishikawa…

After his father departs for Kyoto, Hayato becomes obsessed with performing a difficult maneuver, the Link Combination, which causes Shashot to worry. When Shashot begins to interfere in Hayato’s personal life, the two become angry at one another. At the same time, the mysterious beings responsible for the Giant Monstrous Beings change their tactics to something not yet seen…

Acting Director Futaba seeks ways to improve the camaraderie and teamwork between the Shinkalion team, and is shocked when Commander Izumi suggests bringing the entire Institute on a hot springs trip. Commander Izumi goes off in search of hidden hot springs, and the shadowy figures strike with a GIANT ENEMY CRAB and Tsuranuki is injured in the initial exchange. But when the Giant Monstrous Being strikes again, will Hayato and Akita be able to take him on with a man down and only Miss Futaba and Honjo on the comms?

A Giant Monstrous Being appears in Yamagata Prefecture, and due to the Mini Shinkansen track configuration, only Akita can successfully get there. While Hayato and Tsuranuki take make-up tests, Akita heads off on his own. But the Giant Monstrous Being proves to be far too strong for him to handle. At the last second, Akita is saved by… a never before seen Shinkalion?!

The boys meet an elderly mechanic who criticizes their driving skills. Ever the positive type, Hayato takes this as an opportunity to learn how to drive better. They soon find themselves polishing a mountain of scrap. Meanwhile, Genbu seeks to understand the meaning of the human concept of garbage. Is there yet usefulness left in that which is thrown away?

After many weeks without seeing his dad, Commander Izumi arranges for Hayato and his family to get to go to Kyoto to meet with him. But it is at this exact moment that Genbu makes good on his promise to confront the Shinkalions directly. The stakes have never been higher as Genbu, possessing all the powers of the Giant Monstrous Beings to this point, clashes with the team in the most deadly battle yet!

When the Shinkalion team is saved by the powerful Shinkalion N700A, Genbu is driven off. The team learns the the pilot, Ryuji Kiyosu, was trained by Hayato’s own father and intended to be their eventual replacement. Hayato finds himself upset at the prospect of being replaced. Secrets are revealed, and the final showdown between the team and Genbu begins!

After Genbu’s defeat, new agent Suzaku arrives with the intention of crushing the Shinkalion team by exposing them to the world. And who better to do this for her than popular YouTuber Azusa Ueda? At an idol concert in Odaiba, Suzaku unleashes her plan under the eye of Azusa’s camera. Will the existence of the Shinkalions and Giant Monstrous Beings be revealed to the entire world?

As the Ultra Evolution Institute struggles to train the drivers to overcome challenges like the ones they’ve encountered since defeating Genbu, Ryuji makes his intent crystal clear: he has no intention of fighting alongside the younger drivers, preferring to go it alone. When his mother’s health takes a turn for the worse, he returns to Nagoya. It is at this time that Seiryu takes a desperate action: commanding the Black Shinkansen and transforming it into the Black Shinkalion!

With the Black Shinkalion clearly outmatching the Shinkalions, the team launches a desperate final assault to overcome him, but are turned aside and mocked – Seiryu awaits the White Shinkalion. Meanwhile, when Ryuji’s mother’s condition improves slightly, he departs to join the battle. Still unwilling to allow the others to put themselves in harm’s way, Ryuji activates the N700A’s Duel Mode, a force field that ensures a one on one fight between the two machines! But will even that be enough?

Shashot finds himself questioning his value to the team after some unfortunate comments made to him. When he tries to run away, he attracts the attention of the agent, Suzaku, who seems to sympathize with him. But are her intentions as kind as they seem on the surface?

While at a joint training exercise with Kyushu’s Moji Branch, the team meets their new driver, Rei Ozora, who insists that the trio make him their disciple! But this boy turns out to be a robotics engineering genius who contributed to the design of the new Shinkalion 800. Meanwhile, Byakko creates a Giant Monstrous Being that the land based Shinkalions have no chance of reaching. It is then that Rei reveals his greatest surprise: the Shinkalion 800 is built for flight! Will it be enough and in time to stop the high speed threat?

A Giant Monstrous Being emerges from the volcano on Sakurajima, and the E5 is damaged from its fall. The other team members struggle to face it, but are unable to face its intense heat. With the E5’s ankle joint damaged, now, the only hope of success is a Link Combination between the E5 and the 800. However, Hayato’s fear of flying means that the team may be fighting an uphill battle! Can Hayato and Rei work it out and make it happen?

Hayato, along with his sister Haruka and his mother Sakura travel to Kyoto to meet up with his father at last. But Haruka is acting strangely – she believes her father is cheating on her mother and is intent to find out the truth! Meanwhile, the Agents launch a plot to ensure that help cannot reach West Japan in time. What secret strategy will the Kyoto Branch employ to stop their attack?

Seiryu is frustrated by Iza’s refusal to allow him to use the Black Shinkalion unless the Agents can understand the source of the humans’ power. Meanwhile, in her latest attempt to be useful (and shoot her dancing Shinkalion video), Azusa Ueda offers to help Commander Izumi with a project to film the Black Shinkalion. But when her mobile phone becomes infected by the black particles, the Ultra Evolution Institute is invaded by a Monstrous Being that is not giant!

Granted the power of Dragoon Mode, Seiryu sets his sights on a direct confrontation in Omiya. Meanwhile, Hayato visits Ryuji and his mother in Nagoya and learns a surprising shared history between the two of them. With the E6, E7, and E3 outmatched, and the N700A struggling to reach them in time, Ryuji proposes a risky tactic to trap the Black Shinkalion.

The Black Shinkalion is trapped in the Ultra Evolution Institute’s underground test site. Ryuji holds him off while Hayato waits for his father to arrive, but the Black Shinkalion transforms into Berserker Mode. As the Black Shinkalion uses the unique special abilities of each of the Shinkalions against Ryuji, Ryuji desperately tries to endure the battle. Will he – and the structural integrity of the Institute itself – survive the onslaught of Berserker Mode?

Hayato’s father arrives not a moment too soon, and through the Cross Combination, the two merge into the E5 Cross 500. Unleashing the power of the Super Grand Cross, Seiryu counters with the Hell Grand Cross. With only enough power to unleash a single shot, the Ultra Evolution Institute launches a plan to supply the Shinkalion with auxiliary power… at the cost of depleting every system in the Institute! Failure will mean the loss of the entire Institute, and the escape of the Black Shinkalion. Is the Black Shinkalion truly invincible?
Kirin manages to repel the Shinkalions with the seemingly invincible Black Shinkalion Ogre and heads toward Tokyo to rain his fury upon them. The team comes up with a desperate plan to stop him involving the nanomachines that the Kitoralsus previously used.
Team Shinkalion has successfully transported Black Shinkalion Ogre to the underground hangar beneath Nagoya Branch. The group relentlessly assaults the mighty machine, but all of their attacks seem to have no effect as the Ogre evolves once again. The remaining drivers rush to Nagoya to join the battle. When all seems lost, Dr. Mishima makes a startling discovery, but is it too late to turn the tide of the battle?
